I get most of my batteries and chragers from Thomas Distributing. They supply very nifty little plastic battery cases with most of the items they sell.
I mark my batteries with colored marking pens, so each set is marked identically, but different from other sets. That makes it easy to avoid mixing them. I try to carry enough batteries so even on a multi day trip I don't need to use my charger. I use plastic zip-lock freezer bags to store the batteries. One for fresh, and one for spent.
