red channel just isn't working the same as the

The Super Coolscan 5000 ED will do 16-bit color. The
Coolscan IV, IIRC, will do 12-bit. Scan at full
color depth and try adjusting the histogram for just
the red channel. You could also try adjusting the
analog gain for the red channel.
