Did you have any lights on on your boat?
I have found that lights attract small red shrimp, that the flying fish feed on. The sea lions are then attraced to the flying fish. If you don't see the small red shrimp, you won't see the flying fish.
I have been on many trips over the years where flying fish have have hit the boat trying to get away from sea lions. It can be a shock if you don't expect it.
