I'd avoid La Jolla Shores for your 12-year old daughter. The attraction at the Shores is the underwater canyon, but it is something of a swim. Also, the water can be 'refreshingly' cool in the canyon. This can be a problem for a young diver (i.e., less body mass) unless she has a wetsuit that fits well.

La Jolla Cove is probably the better choice for shore diving. Minimal surface swim required, lots of interesting marine life, kelp beds not too far off, and no need to go deeper than 40 fsw or so.

Regarding boats, be sure to see where the boat is going. Your daughter would probably enjoy a trip to the Coronados Islands (especially if the seals came out to play). I don't think Wreck Alley (probably the Yukon) would be a good choice for a 12-year old PADI Scuba Diver.

Check out www.divebums.com for good information on San Diego diving.
