In yr post, you specified stressed areas. The nylon shell will have to be sewn in those areas after the neoprene (rubber inside) has been glued. (The glue joint is pretty strong if done right but the neoprene will tear alongside the glue if stressed repeatedly.) Repair the neoprene with neoprene cement following directions on the can (especially the part about using two or more coats.) Then sew the nylon together without going thru the neoprene (blind stitch I think) then coat the outside with a layer of aquaseal if it really needs protection.

It's easier to do than to tell, and if you make a mess you just look a bit saltier.
