Best visibility and warmest water will be in September and October. However, Lobster season opens September 27th, and the focus will be on game taking, and the boats will be catering to game taking and not as much to photographers. This will last through October and then will taper off. I would recommend that you try early September.
Also, Spring is a good time, but the water temperatures will be the coldest (sometimes below 10 deg. C). What I like about spring and early summer is the large number of juvenile fish that can be seen. Great for macro.
Plankton blooms in the summer, it is directly related to the long sunny days. This means that there is a lot of particulate in the water, making photography problematic.
