Raising fish on a farm can be done with ecologically sound practices (such as using isolation tanks on land and using biofilters to deal with all the waste), but unfortunately they're more expensive to run. So instead most fish farms are located in estuaries (a natural nursery, ironically) and run as cheaply as possible, which means you get all of the problems that Eric listed above and then some (such as non-native salmon escaping the farms and either inter-breeding with the local salmon populations or bring with them farm-raised diseases).
