I'd guess it was just a tide change bringing you dirty water. I've had similar experiences there.

On a really flat day with no wind or offshore wind, a santa ana day, when the bay is as flat as glass, you can see a line of scum on the surface where the bay has different pools of water in it. The current line can be really oily and scummy from the natural oil seeps around the canyon. The tide and current shift this water around.
